As you wrote, that optional import is not possible. What about to have a dummy _custom-variables.scss in the master branch. It could be just an already defined variable or so.

In the following, .gitignore and application.scss could be already changed.

So, everything would be prepared for individual changes, but while upgrading nothing breaks.
