  • First adjust snakemake rules for cell typing (currently in "generate counts") because we need specific environments for some methods.

Methods

  • majority vote
  • ssam based
  • pciseq (TODO: check if saved in adata.obs["ct_pciseq"])
  • tangram
  • moscot
  • (landmark cell based + knn diffusion)
  • ((over)clustering & annotation based on high marker expression)
