When I capture a snapshot of a panel using the shift-S shortcut, the resulting image comes from somewhere else on the screen, outside of the register window.

This seems to work ok for me. How recent is your build? Is there anything unusual about your video setup?
Register uses the ImageMagick "import" command to capture a portion of the screen. The command should scroll by on the terminal window when you save the image. Can you grab an example of that command line and submit it here?

I'm using the latest development version. My video setup is unusual in that I use two monitors. The 'import' command looks fine, but it's not capturing the right location:

$ import -window root -crop 202x168+150+264 register_image_1.tiff

I bet multiple displays/multiple workspaces are throwing it off. I'll try to duplicate it and see what can be done.
