When indexing, we are including files and changes from outside GITDB_PATH

My development OpenBook instance is currently pointed at https://github.com/Digital-Defiance/Digital-Defiance/tree/main/Public%20Data, however it is not filtering the changes outside of public data so it is indexing the whole repo's markdown files.
