It looks like systems that were originally colonized but are now controlled by Thargoids are excluded from the Populated systems nightly dump by virtue of having 0 population. Which is technically correct...
However, this is unintuitive since these systems still contain traces of human civilization - stations, settlements, economy type other than None (probably the easiest way to identify them), and often a unique name. It is also confusing when a system suddenly disappears (I run a tool based on nightlies and one of my users reported their frustration).
There are currently less than 100 such systems so the size impact would be negligible.
