Folders without content are not being copied. I have only the folder structure, but without files, when performing the copy, the server presents error 429.

Is there any alternative to this scenario?

What is your Source and your Target? The tool supports copying empty folders, so this might be a bug. The error code means "Too Many CSOM Requests". What amount of folders are you trying to copy?
