Need to include documentation for the interfaces to peprocess, train and infer scripts.
What are the command line options and config file formats.

@wilke I created a section "unified interface" in the develop branch. This provides a description of the three python scripts (not sh scripts) and parameter file. I want to make it available as soon as possible for the model curators so they can follow the examples and modify their codes. Should I pull request or should I merge directly with master?
