MIRNA locus identification is not working as expected when option --locifile is used to feed in a pre-determined set of loci.

  • Expected behavior: Only the user-provided loci are analyzed with respect to all forms of microRNA searching.
  • Observed behavior (version 4.0.1): Duplicate loci are output for any MIRNA searches done with --dn_mirna. Loci that were not in the user's original set of loci are output when option --knownRNAs is used.
