The missing daemon is a home manager problem, so please report on its repo.
For what concerns the config file location, in version 0.2.0 the file was named output.conf, in version 0.3.0 it's called wallpaper.toml (danyspin97/wpaperd@a76fb56#diff-42cb6807ad74b3e201c5a7ca98b911c5fa08380e942be6e4ac5807f8377f87fcR41).
wpaperd.conf and wpaperd.toml are the (old and new) other config files
It could be a wpaperd bug since I don't see any attempt to open wallpaper.conf
