The issue is that the syntax for a footnote text ^[footnote text] is similar to to a superscript with square brackets inside text ^[superscript with square brackets]^ — specifically the issue is the trailing ^. I would argue that, if there exists a trailing ^ then it should be interpreted as a superscript. If there isn't, then it should be interpreted as a footnote.
A current workaround for this issue is to escape the first square bracket with a backslash — eg text ^\[superscript]^ (this will be correctly interpreted as a superscript rather than a footnote).
