Missing output files

My job script stopped at the step of rule run_avamb. I can't find the reason why no diarrhea_cecum/avamb/aae_z_clusters.tsv and other related files generated.

Apologies for the late answer. Is the avamb directory created? In such case, it would be great to take a look into the avamb/log.txt file. Also, is it possible that the rule run_avamb was run twice? From the screenshot, I can see that the rule was triggered by a modification on the abundance.npz and contigs.flt.fna.gz files. Finally, to get an overview of the rules executed, could you please provide a screenshot of the tmp and tmp/snakemake_tmp/ folders?
