Refactor the project to a more structured style

Right now the bulk of the project exists in one directory. This is fine for the current project size but will inhibit growth in the future. Enhancements like tests (Issue #39), build systems (Issue #38), or 3rd party libraries (Issue #33) would only become messy with our current set up.

I should mention, since I am the jerk who doubled the open issues in a 24 hour span, that I fully intend to work on each and every one of them. It is just important to note that with issues like this one and the three mentioned in it, that buy in and permission from the actual project owners would be incredibly important.

Sorry for all the noise, it is just that ApexDoc is unique in that it has no competitors that I know of. Making it go above and beyond is really important.
