I am a bit confused as to that version of LFMM I should be using.
Which one would you recommend?

The version from this very repository
The version from LEA, which can be installed using bioconductor and is incidentally called "lfmm2"

the newest from github:
devtools::install_github("bcm-uga/lfmm")
