I was trying to beautify http://gae.mukio.org/mukio.min.js

However, an supposed older version, http://jquery.org.cn/css/cssbeautify/ , works much better than latest version, http://jsbeautifier.org/ .

"Works much better" - in what way exactly? Please give example of input, expected output, and actual output.

The input is http://gae.mukio.org/mukio.min.js ; I mentioned it.
The output difference is obvious if you try it.

The input you point to starts with eval( .... ). So, I'm going to guess the older version you point to uses the "eval unpacker", which I believe we have since deprecated.

@einars, @evocateur, if you disagree with this assesment, please re-open.

Reopening, it looks like a generic Dean Edwards p.a.c.ked file which should've unpacked just fine, I'll look into it.
