I tried downgrading clink to 1.6.9 and the problem disappeared.
Then I upgraded to 1.6.10 and the problem reappeared.

This is a regression introduced by the flicker reduction in v1.6.10.

This regression can affect clink-flex-prompt or Cmder, but only if something other than the cwd or branch becomes shorter in the prompt, and only if there's a multiline prompt. For example, going from listing a count of modified files, to no modified files:
