Thanks to @trefis' work, odoc now supports manuals (ocaml/odoc#61). The generation of these pages should be supported by odig. For a package $PKG, .mld files in $DOCDIR/$PKG/odoc-manual will be processed and added to the generated docset.

Support for this is on master. Package .mld file lookup is described in the manual here and AFAIK corresponds to what dune does.
