According to this issue, it is already possible to disable plugins at startup: #6496 (comment)

console:
  enabled: false
./bin/kibana --kbn_vislib_vis_types.enabled=false

This ticket is to document this capability. Will be important for users that don't want specific plugins shipping by default with 5.0 to be included at startup (e.g. console).
