Godot version:

3.2.3 / a4548a0

Issue description:

When you export an executable and run it in a valid Godot project directory, the executable will ignore the project.binary from its pck and use the projects project.godot instead.

Minimal reproduction project:

Same as in #38747
Notice how the issue is fixed when you move the executables to another directory.
