Menu links show site subdirectory in url

Site: network.com/site-1
Page: page-1

I create a new menu item for an existing page in the menu editor. The link shows up as
http://network.com/site-1/page-1
instead of
http://network.com/page-1

Navigating manually to http://network.com/page-1 works fine.

@crazyjaco I believe this is a part of wordpress core, not a part of this plugin causing this issue for you. and I'm not sure its actually an issue, I think thats just how they built it to work.
