pacman/yay gpg setup does not persist #3

After user scripts run pacman-key --init and pacman-key --populate, these changes to not get permanently written to the disk in a way that it sticks after a reboot.

Instead, after reboot the generated files go missing and pacman and yay cease to work until the user runs above commands manually again.

It seems various var folders related to pacman do not get set up properly, notably including the cache as can be seen in the log output.
