Multiple wlan adapters - select only one #110

For a project i have rpi3 with addidional wifi usb dongle (as wlan1, internal is wlan0)

Is it possible to limit wpa_supplicant and everything releted to raspiwifi to wlan0, or selected adapter?

Currently my scripts that interact with wlan1 are failing, since raspiwifi/wpa_supplicant) handles both adapters.
