If I changed the advanced settings, is it possible to restore everything to default? I tried deleting everything related to the installation and reinstalling, it didn't help.

If you're on Windows, you can open the Registry Editor and delete everything under HKEY_CURRENT_USER\Software\taggui\taggui to reset all settings.

I might add a button to reset the settings later.

I second the idea of adding the button, but in the mean time, could you at least put a list of default values in the readme, so people don't have to go to registry? I find myself quite often at the need of resetting the values when I stray too far in my experiments. Understanding all these Top-X and Penalty stuff without clear guidance can only be done with trial and error, the errors accumulate.

You don't really have to touch those values. They work fine at the default settings. If you still want to experiment, you can make a note of the values before you change them.
