 run.bat as a script file for multithreaded program in Windows, ensuring that miteFinder.exe, GCA_001433935.1.fasta (test data), and pattern_scoring.txt files are all in the same directory. The command to run it in the terminal is:

./miteFinder -input GCA_001433935.1.fasta -output output.txt -pattern_scoring pattern_scoring.txt -threshold 0

You can use 'txt to bed formats' python script to convert the results into BED format.
