Prescribe, proscribe dependencies

gmxapi package organization is a bit messy and is in flux. It would help development to have a package diagram maintained in developer documentation to keep track of intended module dependencies. This will provide quick reference to avoid circular dependencies and clarify project organization to contributors and power users.

This could be an appropriate task accompanying #88
