Upon reviewing the fullgenes report after an allele typing run, I have noticed that multiple alleles of the same gene are listed, but the final gene results report doesn't always return the allele that matches the best according to the "diffs" column. For example, for strain A, the fullgenes report included alleles B and C for a gene. Allele B has 23 SNPs and allele C has 8 SNPs relative to the reference, but allele B is listed as the matching allele according to the gene results report. Does anyone know why this may be the case?
