ability to run model_state.py standalone should be either exercised/tested or removed #52

This functionality should be preserved and exercised in travis. travis test do not currently cover apply_precond_jacobian for the phosphorus tracers in the test_problem or py_driver_2d models. The full solver for these tracers is long for travis, but running apply_precond_jacobian standalone would get additional travis coverage.

progress in 97e0380, consolidating cmd options into a single module

TODO: invoke run_cmd.py in travis test scripts
