Description of the bug

AT the moment PROKKA changes the contig names to PROKKA_1 PROKKA_2 ... , which is not optimal and is not equivalent to the other annotation tools. Also creates problems downstream with the BGC and AMP combi tools. This issue requests that PROKKA defaults are changed to retain original contig names by default and only renames contigs if the user changes the parametre.
