As mentioned on #4180 (comment) , the --checkIndex option does not really work when using regular indexer options. This is because projects are added to configuration later than IndexCheck.check() is called in main().

I decided it is not worth the complication - it would require risky refactoring of Indexer. Instead, will require -R to be used.
