If I use \cite{ReferenceName} all of the references show up in the .pdf version of the paper, but not in the html version.
If I use @ReferenceName the reverse happens.

The @RefereneName style should work for both cases, see the Template showcase vignette.
I'd be happy to take a look if you have a reproducible example, if it still doesn't work.
