Fade out dead files

When a file is removed it shouldn't be removed from the graph directly, but instead it should slowly fade out and then be removed.

Might require some major changes though ... One problem will be checking for empty nodes, because instead of doing it right after a commit has been processed we'd need to constantly check if a node became empty.
