On Fedora 25 (Wayland / Gnome 3), if I close the window with Alt+F4 and then relaunch Whatever from the Dock or Applications menu I get multiple incidences of the app running and multiple tray icons.
An option to also close the actual app and the system tray icon when closing the window or pressing Alt+F4 would solve this (seems that currently the only way to actually close the app is to click the system tray icon and choose quit from the menu). Alternatively, check on starting to see if it is already running and launch that instead of a new incidence.
