feat: adding optional directory command for init, scan, and update #147

This will add the ability to the 3 commands init scan update with --directory
example:

secureli scan -m all-files --directory ~/src/testrepo

I think this should be a feature: PR. We definitely want to run all of the tests and bump the version for this functionality

I think this should be a feature: PR. We definitely want to run all of the tests and bump the version for this functionality

This has been fix to use feat naming
