In the picture above, I have selected Banana and Orange and I'm hovering Pineapple with my mouse (OS X screen capture doesn't show it). Since Banana was my last pick, it was focused and thereby the focus class (blue background) was applied. This makes perfect sense for a single select, but with a multiple select it looks a bit confusing, as Banana and Orange are selected (and checked), but only Banana has the focus class applied. Since my mouse is hovering over Pineapple it even adds to the confusion as it also has the focus class applied.
This fiddle shows a temporary fix of how I think the behaviour should be. Only what's hovered has focus (and the class applied).
