DE:

  1. currently, the DE p-value table is downloaded through the 'download plot image' which should technically allow downloading the plot image. This should be improved on the UI to provide a better option next to the table itself to enable its downloading.
  2. Once DE is run, and a filter is applied after, it doesn't affect or change the analysis. Analysis should respond to the filter.
  3. change the ranking of genes in variance cut off from variance-ranking to log2foldchange ranking - allow a user to select on UI
  4. Implement selection for a user to choose the number of genes from gene exp variance cutoff (provide ranges in backend code)
  5. after running edgeR on the UI, cannot go back to the Wilcoxon method. No bugs as such get displayed.

GSEA:

  1. The GSEA button 'Submit' does not work on a single click and requires multiple clicking sometimes. No bug is shown on the UI or the server side
  2. when a pathway is selected in GSEA analysis, highlight the plotted gene on the volcano UI.
  3. for GSEA, genesets should show the version of the library and also should be periodically updated to the latest
  4. allow a user to sort values in the output table by FDR, NES values etc.
  5. perform filtering based on FDR, and rank by FDR to see the top genes specified by the user.
