I've read the documentation about how to control which headings are present with the toc.omittedFromToc setting:
toc.omittedFromToc
It seems that the toc.omittedFromToc setting work only with a specified file.
Note
IDEA 1: An interesting feature would be to add a similar setting that applies to all markdown files.
IDEA 2: Or, at least, the possibility to use a regular expression instead of a file name.
