Deprecating checking for owner references on resources

In a recent PR, we added a setting to control whether the operator checks for owner references when filtering resources. The default for that setting is changing from false to true in the 1.0 release. After the 1.0 release, we should deprecate this setting so we can remove it in a future major release.
