Fix: Check if the feature of injecting virtual references causes a potential bug in granite.writeContinueConfig

According to Granite-Code/continue-for-granite#71 (comment), the virtual references injection feature might affect the granite.writeContinueConfig command. We should find a way to fix it.

I found that the granite.writeContinueConfig command will eventually trigger the writeContinueConfig function in core/config/load.ts and it's not implemented.

Because this function is not implemented, calling this command will just do nothing. I'm wondering what we should do here. @owtaylor Any thoughts?
