Alright, so there's some sort of bug in MO2/USVFS that requires a workaround. First, install the game, start up MO2, and set up an instance for NieR. When that's done, you want to create an empty mod in MO2 called "Vanilla files". Go to your vanilla game folder and copy/move the entire data folder to this "Vanilla files" mod. Hit F5 to refresh MO2 and enable the mod.

Nier Automata Mod Helper. Yeah, this is a bit of a shortcut while the MO2 plugin is worked on. You can download NAMH, add it as an executable in MO2, run NAMH through MO2, and then install a mod through NAMH. Close NAMH and your new mod will show up in the overwrite mod! Right-click the overwrite mod > Create mod. Give the mod a name. Enable it. Profit!
It's a bit of a roundabout way of doing things and the mod won't have the proper stuff to check for updates unless you manually edit them. And... other stuff. But it works! You can also do this to figure out how to install a mod for the manual way.
When in doubt, follow the instructions and mimic the outcome. If a mod tells you to install with NAMH, you can install with NAMH, see what it does, then uninstall with NAMH and do the same thing in MO2. Eventually the plugin should (hopefully) be updated to do more of this automatically.

These files obviously need to go in the data folder. So you can right-click > create directory... and create a data folder. These files are named pl000d.dat and pl000d.dtt which seems to mean they need to go in a pl folder? So right-click that new data folder > create directory... and create a pl folder. Then you drag each file into the pl folder and you end with something like this.
