How can I use this tool using terminal? For instance, in Juicer we can use juicer.sh [options].
I want to plot a heatmap from a .hic file using python or CLI.

Hopefully this can help someone even though it's a year late!
Try java -jar [juicebox.jar]

  • Ensure you have Java downloaded
  • Replace [juicebox.jar] with the path to your particular Juicebox installation
