PathFragmentConverter in Java expands ~ to the user home directory. Path arguments processed in client behave strangely compared to arguments processed in Java: `startup --output_user_root=~/test` actually expands to `WORKSPACE_ROOT/~/test`. This patch changes AbsolutePathFromFlag to expand ~ suffixes
