#624 resolves #574, but adds a small code smell around how we balance unmapped reads. This is because we prepend "ZZZ" to the read name to ensure that the unmapped reads are at the "end of the genome". We should clean this smell up later; @hannes-ucsc has proposed a fix on #624.
