In most torrent clients on desktop, when you open a torrent or magnet link in a specific application, it typically gives you some options to select for the torrent before you confirm the download, such as the folder to save the torrent. Unfortunately, transdroid seems to start the torrent right away when opening in the app, which doesn't give me the option to manually set the download path. Whether this is a bug or a missing feature, either way it would be very useful

It's more of a missing feature. Some very similar requests exist here. Unfortunately the app is in a maintenance mode and I'm not actually working on new features. I hope to get the time and motivation some day to continue and certainly this will be high on the wishlist when I do.
