I'm not sure all this explicit code (flattening, exclude NaNs, np.histogram, ...) is necessary to just show a simple histogram, most of that will be handled automatically.

I think something like this is just enough (starting from data variable):

data.plot.hist(bins=50, ax=axhist)

I also think and explicit plt.show() is not necessary anymore nowadays

What is all this logging/warning stuff for? Seems unnecessary (if not: describe the need for it in more detail).
Especially: what is all that TIFF stuff with ctypes? the notebook only uses netcdf as far as I can see

I would not expose an extension like jupyter_black to the end user. It's unnecessary to impose this dependency on them
