start reporting coverage of functional test suite alone

Related to #1010 (although not strictly because we could in that script combine coverage reports from each invocation of pytest) and #1004: one of the metrics we care about for this project is the coverage of just the functional test suite alone. That'll make it easier to identify which parts of the codebase are in need of more functional testing.
