Add data dir parsing while launching the app

• Adds --data-dir processing to accept data directory instead of config file.
• Backward compatibility for the config file.
• Add docs for the user guide.
• Automatic filling of the required information to `self.config.
• Clean up the utils.py (Add docstrings and remove unnecessary utilities).
