Make the oxDNA -> PDB output more compliant to the PDB specs

Also add a new dd12.pdb from which nucleotide templates are extracted
(dd12_na.pdb) and that is used by default by the oxDNA -> PDB script.
Update the oxDNA -> PDB test accordingly.
