These modifications update the code to Q# version 0.27.244707 (mainly through changes to the wrapper files).
More significant other changes are:
switches the qubit handling to be more direct, passing auxiliary qubits manually instead of with the "use" keyword, to avoid the depth-width bug (Depth and Width are inconsistent qsharp-runtime#1037).
replaces all permutations with classical logic to permute the qubits (i.e., it will produce a new qubit array with the qubit objects in rearranged positions).
adds an extra large measurement to the uncomputation of each AND gate, to avoid this bug TraceSimulator and ResourcesEstimator depth is incorrect with measurements qsharp-runtime#1116
switches to a slightly lower-cost AND gate uncomputation circuit
