Normally, having a folder setting means that the setting should only apply for files located in that folder.

But before spending time on refining the setting, we need to discuss what's the preferred user experience for consuming these custom HTML data files. I strongly think these will primarily be provided through extensions. Extensions are the best way to discover, share and maintain such data. For users that want to author such files we can think of a setting but that's second priority.
