added construct_graph routine from conformation

Added ability to generate NetworkX graph as well as a graphml file including node attributes that can then be used for visualization.

Coverage decreased (-25.6%) to 70.234% when pulling d08c82a on evanfeinberg:master into 7c5251f on msmexplorer:master.
