[BUG] [Remote Store] Post cluster manager recovery from local disk, system_repository setting is always false

Describe the bug
System Repositories have system_repository setting set as true. During full cluster restart scenarios where cluster state is recovered from local disk, system_repository setting is not restored back in repository settings.

To Reproduce
Steps to reproduce the behavior:

1. Create a remote store cluster. remote store cluster requires you to specify repository info in yml which is registered as system repo
2. Verify the repository settings contains system_repository as true
3. Do a full cluster restart
4. The respository settings no longer have the system_repository flag

Expected behavior
system_respository setting should not be lost after full cluster restart
